Indeed, it works when I insert

I notice that XFdrake removes "Disable"
when I enable 3D effecte.

XFdrake does the wrong logic. Composite was changed, by upstream, from default off to default on. There is a bug report at https://qa.mandriva.com/show_bug.cgi?id=38841 but it doesn't clearly describe that XFdrake should also switch it's logic.

So it looks as if have to choose between
having 3D effects and being able to run the
python scripts. Is that correct?

If you can't live without compiz or kde 4's new kwin effects, then you are in trouble :-) Is this script packaged by mandriva? Otherwise I suggest reporting upstream/the script author. If you can post it, or a link to it, I can also try to make a patch.
